MSI GeForce GTX 260 (factory OC'd)
4GB G.SKILL DDR2 800

I believe the general rule is start with 1/2 the amount of your graphic cards ram size.

My Apollo 6800 AGP has 128MB Ram. So (obviously) I'll start with a 64MB aperture and move upwards from there. Is there any relation between setting your aperture size and the amount of system memory?

What should I look for if the aperture size isn't 'working'. i.e. - slowdown, freeze-ups, artifacts, etc......?

Thanks.

Your Aperture Size is the amount of system memory used if the card doesn't have enough for the apps.

All of the above!!! All you can do is try another setting to see if it helps. Really, you don't hear many people finding they have problems because of this.
