This has been a subject of debate for many years, and Goten and myself recently had a conversation about it. The split timeline does exist, sort of, but not in the way fans imagined. It is true that the time travel in OoT is the the pivotal point but not why fans and the popular 'split timeline theory' originally thought. But don't discard the old split timeline theory, it's still relevant.

The timeline is broken into four (yes four!) parts I'll name them 'Archs' since I'm an anime fan. the first arch is the foundation, this is basically a few games that play very simply in chronological order starting with Skyward Sword and ending in OoT. this is the 'Primary Arch'

1. The Legend of Zelda: Skyward Sword
2. The Legend of Zelda: Minish Cap
3. The Legend of Zelda: Four Swords
4. The Legend of Zelda: Ocarina of Time

then it gets a little more complex.

Rather then simply a timeline split it's actually a continuity split that, again depends on how OoT ends, but rather having to do with time travel, it has to do with the success of Link on his Journey. That's right this is the 'Failure Arch' if link fails to stop Ganon in this game it has very dramatic effects on Hyrule resulting in...

5. The Legend of Zelda: A Link to the Past
6. The Legend of Zelda: Oracle of Seasons/Oracle of Ages
7. The Legend of Zelda: Link's Awakening
8. The Legend of Zelda
9. Zelda II: The Adventure of Link

Now remember the old timeline thory, it comes into play here, there are two split parallel universes that happen after Link defeats Ganon in OoT, one if Link picks up his sword and resumes his heroism after the end of OoT this is the 'Hero Arch'

5. The Legend of Zelda: Majora's Mask
6. The Legend of Zelda: Twilight Princess
7. The Legend of Zelda: Four Swords Adventures

And one if he goes back and like Zelda wanted for him, actually gives up heroism in favor of living out his childhood. This is the 'Child Arch'

5. The Legend of Zelda: The Wind Waker
6. The Legend of Zelda: Phantom Hourglass
7. The Legend of Zelda: Spirit Tracks

I'm unsure if this means Nintendo intends to imply that Link has been the same guy in every game (I doubt it since it's clear in Windwaker hundreds of years have passed and they refer to older heroes with great reverence) since every link seems to have his own moniker to tell the difference, I'm still a firm believer, that Link and Zelda are just reborn again and again indefinitely. Still this is really pretty interesting.

I like the fact that the timeline actually is coherent, but it also made sure just about everyone was wrong xD
