Actually, at least in the club forum, I'm pretty sure yaoi/yuri pairings are allowed with Cloud and/or Aerith involved. I just remember there being issues with straight pairings as it's easier to vouch as a claim for "canon" with het pairings. : / Personally, I don't understand the appeal of Sephiroth x Aeris, but eh, spam thread&personal opinion. : D

The way I always interpretted the rule was that all pairings involving Cloud or Aeris were okay, except for Cloud/Tifa and Zack/Aeris, because those two most represent the LTD. Although some people, (myself included) don't mind or even like Zack/Aeris, some people associate it with Cloud/Tifa because the clotis drag it up in every debate ever held and lean on it like a crutch. I'm pretty sure I've seen Seph/Aeris posted in the past, so I don't see a problem with it, or AerTi, Hyper.
