Hmm. This essay's . . . interesting. :/ I agree though, that Jenova was in fact that supreme puppeteer in the story. Her ultimate goal was to destroy their planet, no?

"Once Jenova lands upon a new planet, it will instinctively begin to destroy every form of life it finds. Jenova is able to absorb its prey's memories and form, hiding as their loved ones to destroy them."

"The few Cetra who had survived banded together to defeat Jenova and quarantined it inside the Northern Crater, where it would lie dormant for thousands of years. Despite their victory over the "Calamity from the Skies", the Cetra civilization was lost, and their numbers dwindled down to almost nothing while humans spread over the Planet."

"Approximately 30 years before the game's main events, Professor Gast Faremis excavated Jenova's remains and mistakenly identified it as a Cetra. Thus began the Jenova Project — an effort by a number of Shinra scientists to take Jenova's cells and create a human hybrid to produce a Cetra who would lead them to the legendary Promised Land. Shinra was, of course, unsuccessful at creating a Cetra with Jenova's cells, but the humans treated with Jenova's cells proved to be able super-soldiers, which led to the members of SOLDIER, Shinra's elite military force, to be injected with Jenova's cells."
~Jenova's profile, Wikepdia

So although Jenova was no longer able to destroy their planet herself, she unintentionally found a new way to turn the humans that resided there against each other with something else: greed. The scientists and professors were so consumed in testing new experiments with the Jenova cells that it literally turned the professors wild.

a. Professor Hojo: he was crazy. Literally. He was so consumed in his own theories and thoughts about turning people into superhumans with the help of the Jenova cells that he totally lost his sanity. Science was his number one priority, and he didn't care what other poeple thought of him.

b. Lucrecia. Science has also taken over her life, but with her it was more of filling in an empty hole than trying to find new ways to improve human life. Heck, when she found unconscious - or dead - Vincent, the first thing she did was experiment with him. I would think that she would have probably felt deep emotions in regards to his horrible conditions, but instead she pushed her feelings aside and focused on the one thing that was important to her: science.

When you think about it, it's sort of a domino effect. Because of the multiple scientists testing and experimenting on humans, people like Sephiroth and Vincent have become angry and have begun to develop hatred towards everything. Tifa was able to experience hatred towards SOLDIER and the Shinra because of Sephiroth. He murdered her father.

Although Sephiroth was the most extreme case out of everyone, he was deceived in the first place by Professor Hojo. He [Professor Hojo] claimed that his mother's name was Jenova and that she had died while giving birth. Sephiroth had no clue that he was the most successful experiment that Professor Hojo had ever dealt with. However, time passed and Sephiroth soon discovered what was really going on behind the doors of the laboratory. He began to develop strong feelings of hatred towards the planet and everyone in it, therefore making it his number one priority to destory it.

And that's exactly what Jenova would've wanted.
